Item Long non-coding RNA and microRNA landscape of two major domesticated cotton species(Elsevier B.V., 2023) Singh, Ajeet; AT, Vivek; Gupta, Kanika; Sharma, Shruti; Kumar, ShaileshAllotetraploid cotton plants Gossypium hirsutum and Gossypium barbadense have been widely cultivated for their natural, renewable textile fibres. Even though ncRNAs in domesticated cotton species have been extensively studied, systematic identification and annotation of lncRNAs and miRNAs expressed in various tissues and developmental stages under various biological contexts are limited. This influences the comprehension of their functions and future research on these cotton species. Here, we report high confidence lncRNAs and miRNA collection from G. hirsutum accession and G. barbadense accession using large-scale RNA-seq and small RNA-seq datasets incorporated into a user-friendly database, CoNCRAtlas. This database provides a wide range and depth of lncRNA and miRNA annotation based on the systematic integration of extensive annotations such as expression patterns derived from transcriptome data analysis in thousands of samples, as well as multi-omics annotations. We assume this comprehensive resource will accelerate evolutionary and functional studies in ncRNAs and inform future breeding programs for cotton improvement. PHYTOCHROME INTERACTING FACTORs (PIFs) are negative regulators of photomorphogenesis. PIFs mediate light responses by interacting with downstream molecular partners and are essential regulators for hypocotyl elongation in Arabidopsis. Light induce activation of phytochromes (phys), promotes rapid phosphorylation, ubiquitination and degradation of PIFs. However the kinase responsible for the phosphorylation of PIFs and the signaling mechanism governing the adaptive changes leading to hypocotyl elongation to differential light intensities is not well understood. Here, we report interaction and phosphorylation of PIF3 by a mitogen-activated protein kinase 6 (MPK6) both in vitro and in vivo. Phosphorylation was significantly abolished when all the PIF3 putative phosphorylation sites were mutated to alanine. Further, we found that PIF3 directly binds to the bHLH binding domain in the promoter of RL responsive miRNA, miR163. Interestingly, phosphorylation status of PIF3 substantially affects the binding of PIF3 and mutated proteins to miR163 promoter. Further, overexpression of PIF3 affects the expression of red light (RL) responsive miRNAs and downstream genes involved in hypocotyl elongation and seedling development. These results suggest that MPK6-PIF3 module functions upstream of RL-responsive miRNAs and PIF3-regulated genes involved in photomorphogenesis, thus interconnecting these pathways together.Item A unique miR775-GALT9 module regulates leaf senescence in Arabidopsis during post-submergence recovery by modulating ethylene and the abscisic acid pathway(The Company of Biologists, 2022) Mishra, Vishnu; Singh, Archita; Gandhi, Nidhi; Das, Shabari Sarkar; Yadav, Sandeep; Kumar, Ashutosh; Sarkar, Ananda K.Submergence-induced hypoxic condition negatively affects the plant growth and development, and causes early onset of senescence. Hypoxia alters the expression of a number of microRNAs (miRNAs). However, the molecular function of submergence stress-induced miRNAs in physiological or developmental changes and recovery remains poorly understood. Here we show that miR775 is an Arabidopsis thaliana-specific young and unique miRNA that possibly evolved non-canonically. miR775 post-transcriptionally regulates Galactosyltransferase (GALT9) and their expression is inversely affected at 24 hours of complete submergence stress. The overexpression of miR775 (miR775-Oe) confers enhanced recovery from submergence stress and reduced accumulation of RBOHD and ROS, in contrast to wild type and MIM775 Arabidopsis shoot. A similar recovery phenotype of galt9 mutant indicates the role of miR775-GALT9 module in post-submergence recovery. We predicted Golgi-localized GALT9 to be potentially involved in protein glycosylation. The altered expression of senescence-associated genes (SAG12, SAG29, and ORE1), ethylene signalling (EIN2 and EIN3) and ABA biosynthesis (NCED3) pathway genes in miR775-Oe, galt9 and MIM775 plants. Thus, our results indicate the role of miR775-GALT9 module in post-submergence recovery through a crosstalk with ethylene and ABA pathway.
